Combine gems.
Once you have multiples of the same time of gem, as well as the necessary item to help upgrade them (if needed), you can combine them to create a higher level gem. Upgrading your Jeweler will allow you to upgrade higher level gems.
Example: 2x Chipped Emerald = 1x Flawed Emerald, 2x Flawed Emerald = 1x Emerald, etc.

That is actually a pretty smart achievement name, i couldn't see this being too hard to get. Most players would likely run into it in a normal playthrough
