Yes it will replace your entire save file with the new one. There is no way to "merge" save files together that i am aware of using Save Wizard, unfortunately. So you have to upload your original save file to the cloud or make a copy elsewhere if you want to keep a copy of it as it will be erased by the new one when you copy it to the PS4 drive.
