all of the files you've downloaded from NiNJA replace them with yours. The XBDM.xex JRPC2.xex JRPC.ini RPC.xex etc, place them into HDD and if it overwrites then allow it.

Should I replace them with the USB ones this time? Because I have already tried the HDD ones and there not working :p Also will I lose my 14 days stealth if I replace the files or will it recognise my console has paid?

It will recognize that you've purchased time, just drag all of the files from the NiNJA website into your HDD and replace them that way, no need to do it via USB.
