It's your CPU, not the motherboard that doesn't have 3.0. 2.0 and 3.0 are both forward and backwards compatible and there will be no performance difference. For reference:

PCIe 2.0 at 16x is about as fast as 3.0 at 8x
PCIe 2.0 at 8x is about as fast as 3.0 at 4x

2.0 at 8x and/or 3.0 at 4x are generally as low as you can go without seeing a significant difference in performance .
