its fine now, but they may have been performing a scan (virus scan), backing up all the files, or adding components to the server (causing a restart to apache)

erm. yes you can virus scan a website server. believe it or not but a server is a computer. just suped up.
and yes some virus scanners back up, but they might not be using that to back up. they may be backing up the databases.
and, it could be a virus. doubt it but it's a possibility
