From a programmers point of view, I just want to know what programs do to the iDevice, what it patches, and such. Does anyone know?

Well from what i know, no matter what, what ever program your using it has to exploit the bootrom first before any modifications can be done so what ever jailbreak program your using it will most likly put your iPod or iPhone in PWNed DFU mode where the program attacks the bootrom for modifications to be done and it can only be done in DFU. After the bootrom is exploited, you have to patch the firmware kernall and release for allwoence of unsigned code to be taken place on your iDevice. Programs like redsnow and greenpoison indiviually replace the files when jailbreaking while other like snowbreeze and pwnagetool build a whole new IPSW unique for your iDevice. Either way once the modified files are built and replaced the loader icon is what is insatlled( unsigned code) and basically thats it. + rep please?
