On the 3D one I created a clipping mask and painted the dark spots white and lowered the opacity, I then made another clipping mask and with the pen tool I created a wavy shape, coloured it in and lowered the opacity on that too. Hope this helped

Just use the pen tool to make a selection and colour it in after. Or you can use a brush and paint over the top of it and make it a clipping mask.
