Master Chief when he says "No, I think we're just getting started" in response to Cortanas "Halo. It's finished.

That's at the end of Halo CE, what's great about it is Bungie added this line in and didn't even know what Halo was going to turn into.

My favorite quote from a game is Mordin Solus from Mass Effect 3 where he personally goes against his own race of sterilizing the Krogan and dies for them. He later gets remembered as a hero even though the Krogan can't write about him being a Solarian. Awesome scene and awesome quote.
