I bought an aftermarket CPU Cooler. It's a Noctua, has two fans on the side of the heat sink.

Here's my problem: The fans (2) have arrows on them.. to show the airflow it will create. One is sideways and down, the other is sideways and up. The owners guide shows nothing on which way the arrows go.. and I'm a pretty noob PC builder.
...
Right now I have the fan setup as so // The fan that is PULLING in the air also has the arrow pointing down at the CPU. Then the other fan is pushing the air out of the area and up..
...
Should the airflow be pulling air in and putting it on the CPU then pulling it out.. or should the airflow be pulling air in.. Pushing it up, away from the CPU, to the heat sink the pulling it out?

It is safe, but its hard to answer your first question.

I would need pictures, its hard to tell based off of your descriptions

It is personal preference on which way you want the air to go.

The arrows represent the moment of the fans and the way that they push air.

If im right in saying you have one of Noctua's dual tower coolers, the air should be going from the front of the case to the rear. However, it can be tuned round so the air goes from bottom to top.

At no point should the air be hitting the CPU socket unless you have a heatsink shown below.
