As the sticky on tweaks hasn't been updated since February (iOS 8), I thought I'd make a new iOS 9 version.
This list is for jailbroken devices only. This list also won't contain any shady/pirate promoting sources/packages. If tweaks aren't listed with a price then that means they are free. Prices will be listed in USD $$$.

Tweaks:


[A]
  • Activator - Allows custom gestures, button and shortcut management. E.g. Plug headphones in = Open Music app and play music
  • Acapella II - Gesture based music controls
  • AdvanceSettings8 - Tap and hold Settings icon for Apple's advance settings
  • Alkaline - Replaces the battery in status with a custom theme
  • AlwaysMore for Spotlight - Always shows the 'show more' in the Spotlight
  • AppInfo - Displays info about installed apps, repos/packages, native apps and music library. Please Note - Not 100% compatible with iOS 9!
  • Apple File Conduit "2" (AFC) - Access system files via USB (iFunBox)
  • Anywhere! - Spoof location, but can also used to trick Spotify into giving iPhones a few Spotify premium features
  • ASUpdateHider ($0.99) - Lets you hide/ignore undates in the App Store
  • AlienBlue++ (reddit) - Adds more features to the AlienBlue from the AppStore
  • Allarm - Toggle all alarms at once
  • Apex 2 - Swipe on any app icon to show 4 other app icons within it

It's a shame that nobody has been replying to this post to keep it on this page so that more people can see it, that is why they should sticky it. Still a great post, and if you keep it updated as new tweaks release, I'm sure they'll sticky it eventually.
