You see a shirt for $97, but you are broke, so you borrow $50 from your dad and $50 from your mum so you can buy the shirt. As expected, you are given 3 $1 coins in change. You decide to give your mum and dad $1 each, and keep a dollar for yourself. Now you owe your mum and dad $49 each. 49+49=98, plus the dollar you kept equals $99. Where's the missing dollar?

there is no missing dollar, you owe them 1.50 ea...

Not sure I understand. I get that this is supposed to be confusing, but it doesn't make sense as to how you get confused lol. You owe a total of 100 bucks, you pay off two, no you owe 98 (or in this case 49 to each person). What you have doesn't matter, you could split it and give them another .50 each.

It's the same as if I owe two people 27 each. I owe a total of 54, and I have 3 bucks to my name. I pay them each a dollar, so I owe 52 and I have 1.

If you are confused you are over thinking this. What you have does not matter. Let's take this out a little further. You barrow 50 from your mom, and 50 from your dad. After buying what you buy, you have 27 bucks. You give them each 13. Now you owe them 37 each. Where you are over thinking is trying to add everything up and see what you are off from the original purchase. Do that in this case, and you are off by 25.

If you add the debt you owe someone and the money you have left over, it most of them won't end up at the original purchase price of the item unless you have the right two numbers.

If you are giving $1 of there money they gave you back then you don't owe them 100 total because it would work out you borrowed $49 from them not $50, and if you would have gave them both the other $0.50 then you would have only borrowed $48.50 from Each person. and "48.50 x 2 = 97" the items price.
there is nothing missing.
