Okay, no need for thermal paste, the X61 comes with paste pre-applied. If you want to buy some to have as spare, fair enough, but you won't really need any, unless you plan on having to re-apply paste in the near future. No need to spend $200 on a motherboard, it's honestly just a waste. Storage is hecka over-priced, you can pick up a 2TB HDD for $60 and a 240/256GB SSD for $60, so you're paying almost twice as much as you need to for your storage. I wouldn't be putting an S340 in to a $2k rig, rig of that budget deserves a more premium case IMO. M45>M65, I definitely wouldn't recommend the M65, it's just not a good mouse. A decent quality 620W unit would be enough for 2 x 970s in SLI, so you definitely wouldn't need an 850W unit. I wouldn't bother with the RGB K70, especiallyif you're going for a black/red colour scheme anyway. Just grab a non RGB K70 with MX Blues. If you really want RGB, get this one, with MX Browns, instead of Reds;

You don't want the tramp stamp gen 2 K70 that you were originally looking at.

K70(non RGB with MX Blues), better mouse(M45). 1440p monitor instead of a 144Hz TN panel, I'd definitely recommend 1440p over a worse quality 144Hz but it's up to you in the end. More premium case. Much better GPU, and XFire support so you could easily add a 2nd at any point. No reason not to get an R9 Nano since you can afford it, IMO. It performs almost as well as 980Ti for $150 less. Stuck with the Samsung SSD, but the 850 Pro isn't worth the premium over an 850-EVO. You could get this to save some money if you wanted though;

Smaller. Something as low end as a 970 does not belong in a $2k rig though, nor does a 60Hz 1080p panel.

If you didn't want to spend all of your budget;

Balls to the walls, the 5820k is a mere $2 more expensive for 50% more cores and threads, absolutely no point in getting the 6700k while the price is anywhere near this;

Performance for the price is ridiculous. That's reason enough.

Also, better than a GTX 970 in a $2k rig.

If your 970 looks small in an Enthoo Pro, then anything is going to look small in it and there's no getting around that. I, personally, would not care at all. Edited my OP with a smaller case so OP can go mATX with all the same components(apart from mobo obviously), if he wants, or he could go mITX if he really wanted, but a 970 in a $2k rig is ridiculous.
