I currently have an intel i5-4690K processor, and all my cores are running around 40 degrees Celsius. Is this too hot? If not, what temperature is too hot?

No that's low anything above 75 is hot.

What CPU cooler are you using?

they are rated to 75C so you have nothing to worry about.

Nice build if you wanted you could invest In a decent CPU cooler and overclock that beast.

TJMax for 1150 CPUs is 100C. At that point, it will throttle to reduce heat and prevent damage. You're running ice cold.

Im running a intel i7 4770k on stock cooler it gets Up to 97c when rendering video's highly recommend buying a aftermarket cooler

It shouldn't be running nearly that hot at stock clock/voltage even on the stock cooler. Sounds like a bad mount or your case has no airflow.
