Is it literally just what you can 'plug' into them and how many things you can or is it deeper than that?

The difference between motherboards (assuming you're talking about the same socket family) comes down to features such as chipsets, how many pci-express lanes, built in wifi, bluetooth, ect.

There any many different Chipset
there are AMD boards and Intel boards each one of them have tone of different ports example
Amd has am3+,am3,am1 fm1,fm2,etc
Intel has 1150 (latest one),2011,775,1156,etc
-You can have built in Wifi
-Some boards support more ram most modern boards support at least 16GB now highest amount of ram I know currently for sale which you can have is like 128GB but that is not needed yet and wont be for years
- Also some boards are meant to be overclocked on so for this current gen for Intel its the z87 and z97 boards only can on others but not recommended and for AMD you can overclock them on most of there boards and they get good result.
- More expensive boards support
SLI more boards at around 70-100+ support 2 way sli after that some go to 4 way sli.
- some boards dont have onboard video so no integrated graphics
- some boards come with more 3.0 Usb ports and more Sata ports
- Bah This can go on for ages I just mentioned the main things
- Also there are different sizes to support different size cases:
