so these wires are coming out of the graphics card needing to know if they need to be plugged in and how.

There are single PCI Express power connector's for your GPU and what I would call Pigtail connectors. There is not a huge comparison when it comes to power and performance on which one you use. So basically as long as they both are connected you can tuck the other one away or use zip ties and make it look cleaner in your rig.
