Can I put the 2 desktop.inis in a folder or need to be on the desktop

The files are created by Windows to store settings used by Explorer. If you delete them, they will be re-generated if your view settings in Explorer change from default.

Since you didn't bother to Google what "desktop.ini" is and thought it was a virus, I suggest you keep hidden files hidden.
