So I've pre-ordered GTA V from Steam, but my friend has ordered it from Rockstar warehouse. Does this mean we won't be able to play with each other?

I think you're gonna be able to play together , I don't see a reason Rockstar would separate their players.

GTA Online will more than likely use the Rockstar Social Club to access mulitiplayer so it shouldn't matter where it was bought.

You will be able to play with each other on GTA V.
It'd be like myself going into 1 store and buying a PC version of GTA V and a friend going into a different store and buying another PC version of GTA V. No matter of the place of purchase (unless it's a sketchy site ofc.) you'll be able to access the game via steam and play with friends.
