I have an HDMI port on my motherboard and graphics card but does it make any difference which one I plug it into?

Yes. To use the graphics card, you need to plug the monitor into it.

Yes, if you plug the cable into the motherboard's HDMI slot, you'll be using your CPU's (or motherboard) integrated graphics. If you plug into your video card, you'll be using your video card.
