Pretty much , only one console can be set as a primary console per account .When he wants to play his own games and what not he must be signed into his account .

No it will not sign you in. Basically the whole primary console thing has to do with the game licenses. So if his Ps4 is your account's primary PS4, then any game you buy he can play on his account and if your PS4 is his account's primary PS4, then you can play anything he bought without signing into his account. Just know that if you do this then you or him cannot play any games that were bought by you or him offline.
