Making a new save on a different Hard drive

I know that there isn't much chance of this happening but i just wanted to make sure that if I start a new skyrim save on my 2nd storage device, will it mess up or interfere with my first save in any way at all?

It shouldnt...You have an infinite number of save slots, you can create as many characters as you want, even on the same storage device, just dont overwrite the saves for you're old characters.

The only thing it would mess up (And this applies only if you have multiple characters on the same storage device) are the auto saves Lets say if you jump from an Orc warrior save to a High Elf game save, you're auto saves would start to be over written from you're Orcs progress to you're High Elf's progress.

But more to you're question, no the two saves on different storage devices will not have any effect on the other.
